I have 6 Ailsa Craig plants and 6 sweet million.

The SM ones have hardly any flowers on at all. Will just leave them for now.

The AC's are about 3ft tall and have 3 -4 trusses of flowers on them. One plant has 2 fruit on it (which appeared 3 weeks ago) but the rest have none set so far. I'm wondering if there is enough time left for all these flowers to set and actually grow the fruit? Should I pinch off the tops and stop them growing any taller now?

Personally I don't stop them if their indoors I just let them grow up to the top and along a wire I have screwed into the joist. The take off any unripe tom's before the frosts & bring them indoors to ripen.

Outside you may want to stop them just to prevent the blowing over.

I usually pinch the tops out after 4 or 5 trusses are set, and stop any side shoots from developing. Also start taking off the bottom leaves.
Bush type and outdoor toms. such as gardeners delight i leave alone.

Ok does that mean I have to wait for the fruit to form before I pinch the tops out, or can I do it when they are just in flower?

dont stop em period ,wild toms grew to over 30 ft afore they seeded and died back ,mine get to be 9ft btall or more if they fall out the top light , the more you feed and water the better the crop you get ,,,,,,,,,,so dont stop em ,its only lasiness that caused folks to stop em ,they dont wann have to get a ladder out   .when you putting a gallon of sheep juice on em an the hose for half hour your doing great in my book
