Start with 3", then 6" and end up with 9" pots.

Is there a reason why I can't just transplant into 9" pot, missing out 3" and 6" (currently in seed tray and about 3" tall)

It's best to have a pot only a bit bigger than the root ball otherwise the extra soil will soak up too much water and the roots will grow more than necessary to fill the space,  to the detriment of foliage, flower and fruit growth.

I usually wondered the same.
Thats a perfectly acceptable answer. Points for stoatus.
One kid is handful. Two kids.... Example for chaos theory. Hats off to my mum who managed three...

I put mine out during the day in this nice weather, is this the wrong thing to do?

I would want to shelter them completely from the wind (using a plastic 4-tier grow-house, for example) . Forcing them to compete with the elements will make them put energy into struggling rather than growing optimally :))

Keep them above 10C too - so not out too early, and bring them in again in good time.
