Nothing i can do about the roof of the shed i am afraid, but they will be out from dawn to dusk in the run and only going into the coop to 'do their thing'  i'm sorry but its just not feasible to replace the whole roof of the shed!

i can fill the holes with stuff but what about ventilation?

Feeb, if the shed roof is tin during the day (summer) it will heat up and they will be too hot over night, remember they have feather duvets on, and also condensation may start dripping down in winter. If it is onduline then that is fine - in order to stop rats getting in through the corrugation scrunch up some chicken wire or similar (if you dont have any try freecyle) and push that in this will still allow ventilation but stop rats, stoats etc getting in. Not onduline then sorry, this is a link to a company that sells it - I have never used them (use a local builders merchants to me) but it explains what onduline is and will give you some idea of prices.

We've used onduline on our chicken run and found it very cheap and easy to use !

i cant see how they are going to get hot in a shed that has been open all day in the summer... its open all the time through the day and only shut at night when it is colder

i cant see how they would be hotter than they would be just outside in the day

Onduline looks like sacking covered in black  bitumin (tar type stuff)  it may be black or green on the top.

As well as Joy's idea of scrunching up some chicken wire or similar, do you have any of your weld mesh left over?  What my Brian did on the roof our our breeding shed that has an onduline corrugated roof, was he fixed a long length of weldmesh along the top of the wall of the shed, then folded it up and over the end of the onduline and fixed it to the roof.  still lets in ventilation, but rats and mice can't get in.
