My chillis are now starting to come through and i was wondering what would the best next step be...i have room in a raised bed in my polytunnel or should i transfer them into pots???

Assume you have them indoors??  Pot them on then move into polytunnel later.

yeah they are indoors at the moment only about 2 or 3cm high at the min so i should pot them into small containers then do i transplant from the pot into the raised beds when it gets a bit warmer

I would wait until they have at least two true leaves before transplanting into 3" pots. The important thing is light and warmth still, it would be too early to put out into a polytunnel. T&M have a good section on how to raise chillies.
