The only thing I can think of is to grow your onions in raised beds, high ones where the fungus can't easily spread. Old bathtubs would be ideal, so would tall half barrels. It will be a bit of nuisance but better than stinky rotting onions.

The RHS say not to grow in that area of the garden again, the inference being that you should be OK to grow well away from the infected area.
