I've planted some tomato seeds in a tray in doors to get them started. Covered with a perspex cover and with brown paper over the top to stop them growing spindly and they are still growing spindly. 2" high and as thick as cotton. What am I doing wrong?

You're a bit early really. If they don't get enough light they will go spindly and the days are still relatively short.
You could try putting them in the lightest place you can find but you might end up re-sowing them in a few weeks.
It's only a few seeds so don't panic.

Noshed is right,however now they have germinated,transplant into 4" pots and keep them in as much light as possible.Tomatoes can be planted very deep,right up to the first leaves,this will slow them down and promote root growth,however you will have to keep them at room temperature.

They need lots of light. If you have brown paper over them they will grow like cotton.  Use a foil reflecter as soon as the germinate next time.

No! I think you misread it. Seedlings require Lots of light. As much light as possible. Brown paper should be removed completely as soon as seeds germinate.
