leggy french marigold?

I've grown some French marigolds from seeds and to me they seem leggy (1 1/2"+ of stem. question is if i pot them on will i be able to put them so that some of the stem is below the surfaceor will this kill them?

Tough as old boots. Transplant them with most of the stem buried.
