Hi despite all my efforts my chucks still look for the dirtyest puddles around to drink from despite having 3 large water tubs and a nipple water system  but in this wether the still gets into there covered run, will it the girls any harm

They all love dirty puddles no matter how many nice clean water stations we leave them 
doesn't seem to do them any harm.

They do seem to prefer a muddy puddle.  You have to keep an eye out for canker which can be tranmitted via contaminated water.  Pigeons and doves are usually the carriers.
